Having done some searching, it's still the case that genuinely unique ship sets are rare; the vast majority of the mods contained in this collection reuse existing Stellaris models in some manner. I believe it appears when you try to manually upgrade or rename an automatic ship design. I would get rid off any of the starting auto designs and design my own ships (even if some are identical to starting ships in design). Also, checking allow Auto Upgrade could help.
